I doubt Lindbergh would win against a sitting president with a very high polictical intellect and who was still very popular in 1940. Wendell Willkie was, as a liberal (and this was a liberal era), one of the best choices Reps could offer against FDR.
So I'm sure, FDR wins big:



Franklin D. Roosevelt (inc.)/Henry Wallace: 471 EV. (55.7%)
Charles Lindbergh/Burton Wheeler: 66 EV. (44.0%)
