Lets say that a tradition forms in presidential elections hat the candidate of one party chooses a person from the other party as their running mate in the name of national unity.

As this practice is used, the cross party VP nominee is usually chosen from the wing of the opposing party that is closest to the nominating party such that:

Dem  Prez nominee / Liberal GOP VP Nominee

GOP Prez nominee /  Conservative Democrat VP Nominee

How would this effect presidential elections ?

Good question. Had Kerry picked McCain as running mate, they would have won a landslide in 2004 and 2008. What would happen in 2012?

Kerry wanted McCain, but McCain turned down the nomination several times.  Besides McCain wouldn't help him.  Kerry wouldn't get any conservative states, and McCain is also a dufus that changes his opinion as the wind blows.  Despite how similar both parties can be, there's still too much hate for "the other guy".  Hence the only time it worked (probably the only time it will ever work) is in 1864, since Lincoln needed Johnson, a southern Democrat to help restore the union.

McCain turned down the VP spot, and so BUSH was forced to go with his 2nd choice in 2000.

I've read it worked in 1960 as well.
