The dot size is related to total traffic (whether wanted or otherwise), while the distance is based on how often people go directly between the two sites, I believe.

Don't you need more than 2 dimensions to represent that properly? What if people go between sites A and B very frequently (so they should be close) and between sites A and C frequently (so they should be close), but never go between sites B and C (so they should be far apart)?
