I haven't been keeping up enough with Egypt since the second revolution, but I do have to wonder if this is a move just to allow the government to justify attacking protests.

I have heard some commentators compare 2011 in the Middle East to 1848 in Europe.  Judging by the events of the past couple of years since the initial Arab Spring, I can see why.

Yes, and it will likely have the same kind of positive long term effects decades after the uprisings were crushed or their results neutralised by reactionarians.

I am by no means a supporter of the Muslim Brotherhood and I consider it a dangerous organization (particularly for the Christians in Egypt, who may rightfully breathe a sigh of relief in light of these news), but I can't help but still feel uneasy about the way Egypt's democratically elected president was removed from power.

Yes, this.

The Muslim Brotherhood was a relatively moderate center-right organization, in the Egyptian political spectrum it was like the Christian Democrats. If they had been allowed to remain in power for another six months to a year, it would have totally discredited itself. Instead, this crackdown has radicalized it, and I do not think they are going away. Liberals have no-one to "back" in Egypt now.
