Let's suppose Aaron Burr shoots at but misses hitting Alexander Hamilton in the (in)famous duel of July 11, 1804 -how much of a difference would this have made to the course of American history?  Would Hamilton have become President instead of James Madison in 1808?

What happens?

No. The Republicans still would have won in 1808.  Plus I doubt Hamilton could have gotten the Federalist nomination for himself after his treatment of Adams in 1800.  However, Major General Hamilton would likely have been called to duty in the War of 1812 after Dearborn was sidelined for his incompetence and he might have been able to keep the Federalists from flirting with secession and gotten the nomination in 1816.  Depending on how well he did in the war, he might even win the presidency, but that's a long shot.
