I'm pretty sure he wasn't.  Important question:  How often are write-ins accurately reflected in the national popular vote tally?  For instance, are the people in the 7% of states that Johnson was not on the ballot in 2012 but still wrote him in anyway counted in the official PV tally on, say, wikipedia?

Johnson was an officially recognized write-in in Michigan (where he got about 0.16%); those are counted. I don't believe that any write-ins in Oklahoma (the only other state where he wasn't on the ballot) were counted.
