Depends on what you mean by best, but no matter what it is either Batman or Flash. Individually, the members of Batman's gallery outshine Flash's, but unlike most heroes' galleries, his are able to work well together.

None of which hold a candle to The Joker alone.

And then factoring in The Riddler (Jim Carrey's green onesie with the "?"s don't count), Two-Face, Poison Ivy, Harley Quinn, Catwoman (sure Spidey's has his own kitty girlfriends, but it, it just isn't the same), Man-Bat, Mr. Freeze, The Penguin,  Red Hood, Ra's al Ghul, Bane, etc.

Batman has the best rogue's gallery, but Spider-Man is a very close second. I think that Thor and Captain America's rogues gallery is a lot better than people say.
