Lincoln wouldn't have had nearly the level of trouble that Johnson did, but he still would have had conflicts with the Radical Republicans in charge of Congress.  The only substantive long term difference would be that the size of the Supreme Court would not have shrunk.  Indeed, the idea of 1 Justice per Circuit would likely have been retained, leading to an 11- or a 13-Justice Court today depending upon whether there were justices for the DC and Federal Circuits or just the numbered circuits.

Republicans controlled the White House again not long afterwards anyway, although Reconstruction might've been better enforced with Lincoln on watch.
