Besides Allard, which Class II senators might not run for re-election? Has Collins fully gone back on her word not to run for a third term in the Senate? Is there any indication about Warners plans to run? I've actually heard that Tim Johnson is actively working on his re-election campaign, despite his health... Is there anyone else?

Warner is the only possibility. He'll probably retire if and only if a serious challenger (Kaine or Warner, realistically) decides to run as he's said before that he doesn't want to run a strenuous campaign in 2008.

There have been slight rumors that someone has "incriminating" information about Larry Craig that would cause him to retire (probably solid proof that he's gay), but these sorts of rumors swirl all the time and are unlikely to amount to much.

Tim Johnson should be swept to reelection. His illness and subsequent fight to return to the Senate has only made him more popular in South Dakota, bizarre though that might sound.

I'd still be watching Domenici.

And yes Collins went back on her word.  Time for her to eat those words. =)
