I'm not a media expert, but I don't believe the national administration would be involved whatsoever at this local of a level.

For example, some local FOX affiliates attack GOP politicians on personal character

I think you overestimate two things:
A.Fox is fairly hands off (with some exceptions of course) with regards to what their various subcompanies do.  Have you ever watched Family Guy?  It's on Fox and the people that make it clearly hate Bush and the GOP.  Simpson's aren't fans either.  There are hundreds of other examples.  Many local Fox stations have no local news at all and most of those that do have a very second rate news program when compared with the "big 3" in the same market (and sometimes even one or two of the big 3 suck surprisingly bad in fairly large markets).  Most of the ones I've seen have shown no obvious bias in one direction or the other.
2.How "Fundie Christian/conservative/whatever" Fox actually is.  Murdoch wants to make money.  FoxNews makes money giving their particular brand of spin of the news just like EVERY news network, including the PBS news programs.  You can't provide news without spinning it (just choosing what stories to run/spend time on shows a bias).
