I have a question. When the news media's did the national popular vote total for Obama and Clinton, did they factor in the caucuses or did the just add up the primary results?

All caucuses were factored in where raw vote totals were provided.  I think that was all but one (I read that somewhere), but I do not know which.  On the Atlas, they all look raw to me.

Somewhat, but if the media reports that national polls show one candidate has momentum then it can have an effect on the remaining states.
