Paul Begala said Kerry cleaned Bush's clock on some issues.

What does this mean? Where does it come from?

It means Kerry took Bush behind the tool shed and beat him senseless.

Where the actual term "Cleaned his clock" came to mean "thrashing," I do not know.  I'll have to look it up.

It's kinda like the saying "It's raining cats and dogs."  True history shows that the original saying was "It's raining cats and DUCKS," taken come a commentatory a century ago following a twister which scooped up small animals and started depositing them on a nearby town.
