When I try to enter old election results, like the Massachusetts 1839 gubernatorial race or the Vermont 1793 gubernatorial race all the counties come out as white and you can't see the vote margin by county. Is there any way to correct this?

The reason for it is the county boundaries back then don't correspond with Dave's modern day shapefiles.  I've run into a similar situation when uploading some Nevada data from 100 years ago.  For example, see how Clark, Mineral and Pershing counties are all white?  It's because they didn't exist back then, but Dave's map only shows the boundaries from the present day.

Yeah, but Massachusetts has had the same county boundaries (or at least names) for hundreds of years, and it still doesn't show the county-by-county numbers.
