What if in the 2004 election, John Kerry won the electoral vote but not the popular vote. Would you have been willing to concede to John Kerry as the victor based on the results in the 2000 presidential election?

Of course.

John Kerry would be the President if he won a majority of the electoral votes, even if he lost to Bush in the popular vote.

I would have no problem recognizing Kerry as the President in this case.  That's completely constitutional.

Yes, Kerry did win 270 electoral votes and thus the election in this case. The Constituion stands firm in the institution of the Electoral College, and I stand by it.
