Dutchess went narrowly for Hillary. Their streak for being the national bellwether of sorts locally ended. What caused this? Do you see Dutchess county trending Dem in the future?

No. Trump did 2 points better than Romney while Hillary barely skated by with an 0.3 margin of victory after Obama won by 8 points both times. Hillary was clearly unpalatable to a certain group of voters as the third party vote tripled.

How does that work when Clinton won the PV? Isn't the definition of a bellweather being closest to the PV as possible?

No. It's a subdivision that votes for the overall winner. One can argue if the popular vote or the electoral vote is the critical factor. Btw, it's spelled "bellwether".

Dutchess County used to be an anti-bellwether. It was FDR's home county and he lost it in all four presidential bids.

Dutchess County is not a bellwether county. It voted for Bush '92 and Ford '76, and it never voted Democrat at all until '64. It even voted for Taft '12.
