Was it already foregone in 2000 that Rudy was more than likely going to win the nomination? What about after Rudy dropped out? Why didn’t Pataki enter then?

This, plus going into the senate after being large-state governor is a step downwards. Different story when you're governor of a small state like Wyoming or Delaware and you move into the senate, but in states such as New York, Texas or California, it's actually the opposite.

Some Democrats are more comfortable with a moderate Republican being their Governor than their Senator. You see this in a lot of Northeast states.

In 2000, Giuliani entered first and claimed all the momentum on the Republican side.

In 2004 and 2006, Pataki would have been deluded to think he could have ousted an incumbent D in New York.

Republicans actually tried to recruit Giuliani to run against Schumer in 2004.  Even with his popularity, he wouldn't have  been able to win for Senate, especially in a Presidential year where Bush was losing New York by 20 points.
