All this happened before the recount started, when Franken saw a surge in votes after election day out of 4 specific counties.

I didn't say that the claims are always illegitimate, just that they are guaranteed.

Considering that the biggest Franken areas haven't been hit up yet..  Considering that Coleman has challenged more thank Franken, the fact that Minnesota strongly went for Obama (meaning if there are an equal number of miscounted undervotes for both Obama and McCain, that’s more votes Franken) and the fact that it’s people who make mistakes on ballots tend to favor the Democrats (we’re dumb), I think this looks slightly bad for Norm.

Ok, this is worse than the thumbprint thing.  The Coleman campaign is challenging ballots simply because they are clear McCain/Franken votes and is challenging McCain ballots that simply left the senate race empty, arguing that it shows “intent.”

Remember there are already almost 1700 challenges.  That could easily put one candidate or the other ahead.  Coleman better hope most of his challenges aren't as stupid as the ones in the video above.

Franken's measurement comes from what their election observers say the ruling was by the judge-person on election day and the obviously lame ones from both sides.  They have the accurate assumption that very few initial rulings will be overturned.

This article seems to indicate that the 46 votes came from a discrepancy between election night and the recount:

In that they noticed the numbers were too low from already-counted ballots, but not recounted ones.  Frantically searching around, officials found them.

Don't worry, the SOS will eventually "find" 500 votes all for Franken in the back of a pickup truck.  I have no doubt about it.

It'll be more subtle than that

It would seem that Coleman's lead expansion today is almost entirely due to increased challenges.  But Franken isn't eating into it regardless.
